The town takes its name from the Ponca Nation, a Siouan-speaking people with deep ancestral ties to this stretch of the Missouri River corridor. The Ponca people were forcibly removed from their homeland in the late 1870s in one of the most documented injustices of the era — a removal that led to the landmark legal case Standing Bear v. Crook (1879), in which U.S. District Judge Elmer Dundy ruled that Native Americans are "persons" under the law and have the right of habeas corpus. This historic ruling was argued in nearby Omaha and is deeply connected to the history of this region.

Ponca developed as a river town and county seat through the late 19th and early 20th centuries, supporting the farming economy of Dixon County. The establishment of Ponca State Park in 1934 — developed by the Civilian Conservation Corps during the New Deal era — transformed the area into a regional recreation destination and remains the town's most significant draw today.
